Are "databases" with people's names really bad?

So Donald Trump wants a database with the names of (insert a group here - Muslims, immigrants, illegal immigrants, whatever).  Is it really that bad?

Governor John Kasich's campaign has an ad with a minister comparing the idea to Nazi Germany registering Jews.  Gov. Jeb Bush, Dr. Ben Carson, Sen. Ted Cruz, Secretary Hilary Clinton and Sen. Bernie Sanders also were critical of Donald Trump's comments.  Carson said that singling out a specific religion is a bad idea.  Cruz said that a registry of Americans is wrong.

First of all let's clarify.  Originally, Donald Trump was calling for a registry of illegal immigrants.  Now he is now saying he wants a registry of Syrian immigrants.  I've not seen any clip of him saying all Muslims or American citizens of any religion.

But let's consider the question of whether a database is a bad idea.  Is it like Nazi Germany registering the Jews? 

Well, if it is then Hilary Clinton is a Nazi too.  She called for a database in 2007, when running for President.  The Daily Caller says that in a video posted by the NY Times, then Senator Clinton called for a database saying "... some of those hijackers who flew those planes into the World Trade Center, they came here legally, and then they overstayed.  So they were here illegally and we didn't have a clue."

And President Obama must be a Nazi also because the Obama Administration DOES have a database right now!  WSBTV.com reported that a "Channel 2 Action News investigation uncovered refugees deported from the United States at a skyrocketing rate for violent crimes."  How did they conduct this investigation?  They looked at information on a "massive federal immigration database."

When the young woman was murdered in San Francisco by an illegal immigrant who had been deported 5 times, how did the media know the person charged was an "illegal immigrant?"  Could it be that someone had a database and looked the guy up?

Clearly at least one database already exists.  Clearly the Government has information on immigrants - both legal and illegal.  Clearly, the information could be used for legitimate purposes like preventing another 9/11 (as per Mrs. Clinton), studying the behavior of immigrants to determine whether there is a problem with the vetting of immigrants (as per the WSB TV analysis), or to help identify an alleged perpetrator after a crime is committed (as with the murder in San Francisco).

So when considering the question of whether a database is good or bad we are left with two possible conclusions that I can see.

1. They are bad and not only Donald Trump, but President Obama and Secretary Clinton, should be called Nazis for supporting the idea.

2. The critics of Mr. Trump's idea don't know what they are talking about and are full of cow manure
